Collect and annotate text
Assemble a licensed clinical-text dataset and annotate entities and relation labels; record annotation guidelines and inter-annotator agreement.
Extract relations from text. Validate each extraction.
Medical relation extraction identifies structured relations (for example, treatment-causes-effect or drug-interacts-with) from clinical text. Key challenges include entity recognition across abbreviations, coreference, ambiguous mentions, and maintaining patient privacy when sourcing annotations.

A proposed application: extract candidate relations from clinical notes to populate a curator dashboard where a clinician or data steward reviews and confirms extractions before any downstream use. Because this is healthcare, a human reviewer must remain in charge and the prototype is not suitable for clinical decision-making without thorough validation.

Tokenise, normalise abbreviations and generate contextual features (embeddings or token-level encodings) while ensuring PHI is handled according to policy.
Fit a relation-extraction model (for example span-pair classifier over encoded tokens) and use cross-validation stratified by document to avoid document leakage.
Report precision, recall and F1 at relation level, inspect false positives and negatives, and route low-confidence extractions for human review.
The supplied starter generates a synthetic numeric classification dataset with sklearn.datasets.make_classification, builds a pipeline that scales features and fits a RandomForestClassifier, then prints a classification report. It does not load or process clinical text, perform entity recognition, or extract relations.
model = Pipeline(
steps=[
("scale", StandardScaler()),
("classifier", RandomForestClassifier(n_estimators=250, random_state=RANDOM_STATE)),
]
)
model.fit(X_train, y_train)
predictions = model.predict(X_test)The starter uses synthetic tabular numeric data, not clinical text or annotated relations, so it does not implement medical relation extraction. The code trains a generic RandomForest on numerical features and cannot be used to evaluate or validate NLP relation-extraction approaches.
A proposed extension: replace the synthetic data with a small annotated clinical-text corpus, train a token/span-pair relation classifier, and surface candidate relations in a curator dashboard that requires human confirmation before any downstream use.
This is a potential application pathway, not a delivered product. The supplied starter does not implement this service or validate it with real users.
